Leon: The Professional

12-year-old Mathilda is reluctantly taken in by Léon, a professional assassin, after her family is murdered. An unusual relationship forms as she becomes his protégée and learns the assassin's trade.

I think what makes this movie standout among other hitman films is that it is less about shoot-em-up action scenes and more about relationships and dealing with your own flaws and demons. A hitman with a code of honor and a sense of morality is conflicting and contradicting. Add a coming-of-age story and the film goes deeper than your typical action movies.
